Read me file for the example thesis for use with nddiss2e class file.

QUICK
-----

Just type "make" command, and you'll have a pdf file (example.pdf) which
reflects the correct formatting as per Spring 2004 guidelines.

For more details (esp. pdf/ps conflicts and chapter-wise bibliography),
read on.

OVERVIEW
--------

This is a sample dissertation package for the University of Notre Dame,
provided by the Graduate Student Union (GSU). This package also doubles
as a sample Master's Thesis, since the styles are the same (except for a
few words on the title page).

This package is meant for graduate students of any discipline at Notre
Dame, and has been tailored for typical unix environment (although it
should work for a windows setup as well).

The /nddiss2e/ class package has been installed on AFS and the Linux
cluster(s) supported by OIT, hence, aside from getting access to the
OIT-maintained LaTeX and dvips executables, you should not need to do
anything to your environment; the class file, /nddiss2e.cls/, should
just magically be found when you invoke LaTeX or pdfLaTeX.

Even in absence of OIT-supported machine(s), it *should* work on most
other environments as well. Most of the Linux distributions provide
teTeX/LaTeX bundles and it is easy to setup your own TEXMF hierarchy in
your home directories as well. Please read the included file
(readme-texmf.txt) for more information on this topic.

WARNING
-------

The /nddiss2e/ class package and the resulting dissertation document
format has been approved by the Graduate School's reviewers. However, it
is still possible to create an incorrectly formatted thesis, if the
directions in the /nddiss2e/ documentation are not followed. This
example is _not_ a substitute for the instructions in the actual
/nddiss2e/ documentation.

HOW TO USE THE NDDISS2e CLASS
-----------------------------

The /nddiss2e/ class file provides very few options but you must fill in
several 'variables' (such as title, your name advisor's name etc.). See
the complete documentation for details. The documentation is available
from http://www.gsu.nd.edu OR http://graduateschool.nd.edu (its short,
but would be very helpful in preparing your thesis with the correct
format)

This sample package includes concrete examples of most of what is
discussed in the /nddiss2e/ documentation file.

WHAT IS IN THIS SAMPLE DISSERTATION
-----------------------------------

In any unix environment, if you type "make" in the 'example' directory,
it should build a pdf file called "example.pdf", which you can view with
your favorite pdf previewer. This is a full thesis, and includes
examples of many of the types of things that usually appear in
dissertations, such as tables, figures, table of contents, a
bibliography, etc. You may wish to print this file out and use it as an
example for acceptable formats.

You can also type "make ps" to make the file "example.ps", if you wish
to make a postscript version of your dissertation or "make dvi" to make
DVI version, instead.

HOW TO USE THIS SAMPLE DISSERTATION
-----------------------------------

The goal of this sample is to provide you with a set of files from
which you can simply delete the content and use as a template for your
own thesis.

That is, you just have to set a few switches (all clearly documented)
and replace the text content with your own. Then, all you have to do is
invoke "make", which should do the trick of creating your thesis in a
'press-quality' pdf file. Hopefully, this will save a lot of headaches
in trying to figure out the mysteries of LaTeX, make, etc.

This sample is divided up into several files, all of which have
helpful comments included:

-------------------------------------------------------------------------
README.1st.txt - This file

Makefile - This makefile is setup to build the sample
 dissertation PDF or PS file. Just
 type "make" (or "make ps" to build the PS
 file).

example.tex - This is the "top-level" .tex file. It contains
 the settings for the title page, table of
 contents, list of tables/figures,
 acknowledgments, dedication, abstract,
 includes the two chapter .tex files, and the
 bibliography.

chapter1.tex - The text for the first chapter.
chapter2.tex - The text for the second chapter.
appendix.tex - The text for the appendix.

example.bib - BibTeX entries for the bibliography.

sample_nd.eps - An encapsulated postscript figure that is
 used in the sample dissertation.

sample_nd.pdf - A pdf figure (converted from sample_nd.eps by
 using eps2pdf/epstopdf) that is used in the
 sample dissertation.

-------------------------------------------------------------------------

A NOTE ABOUT THE MAKEFILE
-------------------------

To use this Makefile for your own thesis, you should really only need to
change a few entries at the top of the file, all of which are clearly
marked. There is also a clearly marked "You should not need to edit
below this line" line; unless you understand LaTeX and the rules of
"make", I would recommend against fiddling with things below there.

Basically, you just need to enter the names of the .tex files (and any
other files in your dissertation, such a figure files, .bib files,
etc.) in your thesis, and make will ensure that when you edit any one
of those files, the thesis will be rebuilt.

The Makefile is "smart", in that it will re-run latex multiple times
until all references have stopped changing. It will also run BibTeX,
if necessary, to generate your bibliography.

Basically, once you put in your filenames, you should just need to
type "make", and when it is finished, your .pdf file will be created.

Here is a list of all the targets pre-programmed into the Makefile:

-------------------------------------------------------------------------
pdf (default) - Builds the example.pdf file
pdf - Builds the example.ps and
dvi - Builds the example.dvi file
clean - Removes the target files(example.pdf/.ps/.dvi), if present.
squeaky - Removes all the "extra" files that latex (et al.)
 create, and only leaves your source files (.tex,
 .bib, figures, etc.). This also removes your example.pdf
 /.ps/.dvi files.
-------------------------------------------------------------------------

A NOTE ABOUT PDF AND PS FILES
-----------------------------

Always use "make squeaky" _before_ using "make".

(you can use both in one command eg. "make squeaky pdf")

Doing this ensures that previously files created by LaTeX or pdfLaTeX
are removed and they are created fresh in the current process. This is
more necessary when creating a pdf or a dvi/ps file after creating a
dvi/ps or a pdf file, respectively since pdfLaTeX or LaTeX will give you
errors while processing incompatible files from the previous run.

A NOTE ABOUT BIBLIOGRAPHIES
---------------------------

The /nddiss2e/ class file uses 'natbib' package for citation/reference
indexing by default. Other packages such as 'cite' or 'citation'
conflict with the definitions in 'natbib' package and result in errors.
Hence, _Do_not_ use other citation packages.

The Graduate School guidelines are not clear on whether it allows for a
creation for single bibliography as well as chapter-wise bibliography.
This example can do that, but you must first perform a few steps:

In the file "example.tex":
- in the beginning, _uncomment_ the line
 \usepackage{chapterbib}.
- at the end, _comment_ out the following lines:
 \backmatter
 \bibliographstyle{nddiss2e}
 \bibliography{example}

In _each_ chapter file ("chapter1.tex","chapter2.tex" & "appendix.tex"):
- at the end of file, uncomment the following lines:
 \bibliographstyle{nddiss2e}
 \bibliography{example}

- Instead of using the normal 'makefile', use the other
 makefile called 'makefile.chapterbib' as

 make -f makefile.chapterbib squeaky pdf

- OR In the 'makefile', fill in the top-level filenames for your chapters
 (chapter1.tex, chapter2.tex & appendix.tex in this example) in the
 CHAP_CITE_TEX macros. Be sure that these files are *not* mentioned
 again in the OTHER_SRC_FILES macro, later in the Makefile.
 You are now setup to "make". Invoke "make", and you should have a .pdf
 file with bibliographies at the end of each chapter.

AVAILABILITY / CONTACT

OVERVIEW
--------

This is a sample dissertation package for the University of Notre
Dame, provided by the Graduate Student Union (GSU). This package also
doubles as a sample Master's Thesis, since the styles are the same
(except for a few words on the title page).

This package is meant for graduate students of any discipline at Notre
Dame, and has been tailored for the Solaris environment (2.6 or 7).
It *should* work on just about any Unix flavor at Notre Dame, as long
as you have access to AFS (where the central style file is kept).
Aside from getting access to the OIT-maintained LaTeX and dvips
executables, you should not need to do anything to your environment;
the style file, "ndthesis", should just magically be found when you
invoke LaTeX.

The ndthesis LaTeX class file was originally developed by Don
Peterson, a graduate student in the Physics department. Thanks for
saving the rest of us much time and frustration! :-)

Much effort has been put into coordinating with the Graduate School to
ensure that both this sample package and the ndthesis class are
completely up to spec with their formatting guidelines. If you have
any problems with the Formatting Gods when you turn in your
thesis/dissertation, *please* let us know so that we can make any
corrections necessary. Thanks!

************************************************
*** Please be sure to read the LICENSE file. ***
************************************************

WARNING
-------

Do *NOT* seek out and copy the ndthesis.cls file to your own local
directory!! The ndthesis.cls file is deeply buried in a maze of
directories with all the other default TeX styles and fonts. Leave it
there. We periodically update the class file with minor changes,
etc. -- you are best off using the centralized copy so that you are
ensured to get the latest version of the class.

If the Formatting Gods turn down your thesis, and you were using a
local copy of ndthesis.cls, just erase it and recompile (using the
centralized copy).

If the Formatting Gods still turn your thesis down, and there appears
to be a problem with the template, or if you find a mistake in this
sample package, let us know, and we'll fix it.

HOWEVER: The ***vast*** majority of cases of incorrect formatting are
due to errors on the user's part, ***not*** because of problems with
the ndthesis class. In other words, you can still create an
incorrectly formatted thesis, even if you use the ndthesis class! You
*must* follow the directions in the instructions for the ndthesis
class; this example is *not* a substitute for the real ndthesis
instructions.

UNPACKING THE PACKAGE FILE
--------------------------

To unpack the file, go to the directory where you downloaded the file
and execute the following command:

 unix% gunzip -c sample_ndthesis.tar.gz | tar xvf -

This will create a sub directory called "sample_ndthesis" with all the
sample files in it.

HOW TO USE THE NDTHESIS CLASS
-----------------------------

The ndthesis class file provide for several options, and there are
several "variables" which you must fill in (your name, degree title,
advisor's name, etc.). Rather than document that here, see the full
documentation for the class (it's easy to read, don't worry). It's
available from the GSU web site:

 http://www.gsu.nd.edu/Committees/ITC/ndthesis.pdf
 or
 http://www.gsu.nd.edu/Committees/ITC/ndthesis.ps

This sample package includes concrete examples of most of what is
discussed in the ndthesis documentation file.

WHAT IS IN THIS SAMPLE DISSERTATION

the types of things that usually appear in dissertations, such as
tables, figures, table of contents, a bibliography, etc. You may wish
to print this file out and use it as an example for acceptable
formats.

You can also type "make pdf" to make the file "sample_ndthesis.pdf",
if you wish to make a PDF version of your dissertation.

squeaky - Removes all the "extra" files that latex (et al.)
 create, and only leaves your source files (.tex,
 .bib, figures, etc.). This also removes your .ps
 and .pdf files.
-------------------------------------------------------------------------

A NOTE ABOUT BIBLIOGRAPHIES
---------------------------

Most departments allow for a single bibliography at the end of the
paper. This is the way that the sample_ndthesis will be built.
However, some departments want bibliographies at the end of each
chapter. This sample can do that as well, but you must first perform
a few steps:

- In the beginning of sample_ndthesis.tex, uncomment the line
\usepackage{chapterbib}.

- At the end of sample_ndthesis.tex, comment out the following lines:

 \backmatter

 \addcontentsline{toc}{chapter}{BIBLIOGRAPHY}
 \bibliographstyle{plain}
 \bibliography{sample_ndthesis}

- At the end of both chapter1.tex and chapter2.tex, uncomment the
following lines:

 \bibliographstyle{plain}
 \bibliography{sample_ndthesis}

- In the Makefile, fill in the top-level filenames for your chapters
(chapter1.tex and chapter2.tex in this example) in the CHAP_CITE_TEX
macros. Be sure that these files are *not* mentioned again in the
OTHER_SRC_FILES macro, below.

You are now setup to "make". Invoke "make", and you should have a .ps
file with bibliographies at the end of each chapter.

LoG & Abbreviation for the ``Leader of Gnus''. See
Chapter~\ref{chap:golfing}. \\
Twizzlers & Red, twisty candy that is among the most favorite of Gnu

\chapter{INTRODUCTION}

\section{Overview}

This is an overview of the introduction. In here, I will use many
many buzzwords and other legalistic-types of terms, mostly begining on
the expounding of the holistic and synergistic energy that Gnus bring
to our organizations.

\subsection{Background}

In preparation for reading this dissertation, I would highly recommend
reading some of the other material available on
Gnus~\citep{gnus98:_gerry_ganst,greenfield96:_gettin_know_gnu}. They
are very well written and will give you a fuller understanding of
Gnus.

Gnus are frequently mistakes for squirrels. They are not squirrels.
They are Gnus. Don't call them squirrels, either (unless you have
food in your hand); they tend to get a bit upset.\footnote{This is
 frequently mistaken for the chattering and scampering away. Gnus
 are actually quite polite; they will leave if they have nothing nice
 to say, for fear of saying something offensive.} If you have food
in your hand, they tend to ignore this insult and accept your food as
a peace offering.

\subsection{Foreground}

Table~\ref{tbl:bogus1} shows some feeding frequencies for where Gnus
like to eat around the Notre Dame campus. Gnus have work weeks, just
like humans do, hence the much lower frequencies on weekends. This
can lead us to conclude that Gnu weekend shifts are much smaller than
the normal work-week shifts. In fact, we can attempt to parametrize the
sighting frequency, $\mathcal{F}$, by the student population, type of food, and
day of the week as:
\begin{equation}
 \mathcal{F} = \mathcal{F}(p,f,d).
\end{equation}
Table~\ref{tbl:bogus2} shows what they
typically like to eat.

\begin{table}[tpb]
 \begin{center}
 \caption{WHERE Gnus LIKE TO EAT \label{tbl:bogus1}}

 \end{tabular}
 \end{center}
\end{table}

Figure~\ref{fig:bogus3} shows a nice graph of location distributions
by day of week. I have no real reason for including it except to show
that figures work as well. Did I mention that Gnus are really cool?

\begin{figure}[tpb]
 \begin{center}
 \centerline{\includegraphics[scale=0.8]{sample_nd}}
 \caption{Location distributions by day of where, where the X axis
 is the weekday (0 through 6), and the Y axis is the sighting
 frequency}
 \label{fig:bogus3}
 \end{center}
\end{figure}

Gnus typically tend to come out when there are large gatherings of
humans with food. Gnus work very hard at providing us with all the
things that we like (trees, dirt, air, etc.), and so we should freely
give them food. They will come up and stand a respectful distance
away from you, waiting to see if they will be rewarded for their
efforts. If you offer some food, they will take it and back off a
respectful distance in order to consume their food while leaving you
to your ``personal space.''

\section{Groovin' Gnus}
\label{sec:groovin-gnus}

Gnus do tend to stay away from humans in their normal day-to-day
workings. This is mainly because humans don't, for the most part,
understand what they are doing. If a Gnu is working, and a human
approaches it, the Gnu will tend to drop whatever it is doing and run
away. This is probably do to the tendency for humans to have ``group
meetings'' and ``productivity seminars.'' Most Gnus are deathly
afraid of such overmanagement, and run at the slightest hint of it,
for fear that it will cripple their real work.

It is interesting, however, that Gnus have chosen an Institution of
Higher Education for their BOO.\footnote{Base of Operations.} It is
often said that:
\begin{quote}
 Academic politics are the dirtiest, meanest, ugliest, and generally
 the most low-down, in-your-face, and kick-em-while-they're-down than
 anywhere else (even Washington D.C.) because the stakes are so low.
\end{quote}
It has been hypothesized that the Gnus are subtly trying to affect a
change for the better (i.e., eliminating the overmanagement problems)
by working the very system that they are trying to change, from
within. That is, the graduates from Notre Dame can learn from the
examples of the Gnus here, and run screaming (or chattering) at the
slightest hint of overmanagement, and let the real work proceed
unhindered.

\chapter{GNU THINGS ARE GOOD THINGS FOR ALL GRADUATE STUDENTS OR SO IT SEEMS}
\label{chap:golfing}

\section{Gnu See, Gnu Do, Gnu Goes Golfing with Green Golf Genes and
 Gesticulates Grapes}

So why do gnus do what they do? This is a perennial question that has
yet to be answered definitively by scientists. Is their future
somehow tied inexplicably with that of humans? Hard to say, but we do
feed them a lot. It has even been theorized that rotundness is a
symbol of status or class within the Gnus; those who are more
productive (i.e., cute, furry, friendly) will be fed more than those
who are less so. So the more rotund, the higher status one has in the
Gnu society.

One could extrapolate this to mean that there is a super-Gnu out there
somewhere; the biggest, routundest Gnu that you've ever seen, probably
of epic proportions! This would have to be the Leader of Gnus, or LoG
for short. But the LoG would definitely have to be the cutest,
furriest, and most friendly Gnu that you've ever seen.

\subsection{The LoG}

So how does the LoG get chosen? Ultimately by humans. So we can say
that the Gnu society is perhaps the truest democracy that has ever
existed; the leader is chosen by merit, and chosen by complete
outsiders. As such, the LoG must truly epitomize all that Gnus stand
for: opposedness to overmanagement, cuteness, friendliness, and
furriness~\citep{gloonson98:_gnuly_discov_gnus}. The gnus themselves
vote at an anual election, based upon these attributes (campagaining
is an anethema to Gnus; see Section~\ref{sec:groovin-gnus}).

\subsubsection{Election Data}
\label{sec:data}

Table~\ref{tbl:votes} shows the latest electoral college voting by the
LoG for the year 2000. Each Gnu is scored on a scale of one to ten on
the attributes described above. The results shown in the table are
average scores in each category for all votes; the Gnu's final score
is shown in the final column.

%
% Be aware that page-spanning tables a Very Odd Creatures. The
% "longtable" environment in LaTeX does some deep Voodoo to make
% everything work out properly. One of its deep incantations is to
% make the table appear as though it is double spaced. You can fix
% this by trailing each line with "\\[-6em]" instead of just "\\".

 Please note that the full \LaTeX\ source code (and an associated
 {\tt Makefile}) is available from the University of Notre Dame
 Graduate Student Union web site. The Information Technology
 Committee page\footnote{{\tt http://www.gsu.nd.edu/}}
 has all the necessary files in download-able form. This particular
 dissertation was developed under Unix, but should also be usable
 under Windows with the appropriate \LaTeX\ setup.

 While the source code for this document provides an excellent
 example for how to use the \nddiss\ \LaTeX\ class to write a
 Notre Dame thesis, it is {\em not} a substitution for the
 documentation of the \nddiss\ \LaTeX\ class (also available on
 the ND GSU web site).

 In this thesis, I will tell all that I know about Gnus. Gnus are
 wonderful little creatures that inhabit the center of the earth and
 give us wonderful and plentiful trees, dirt, and other
 earthly-things.

 In short, we should love and cherish the Gnus. They can be very
 friendly, and are often mistaken for squirrels on the University of
 Notre Dame campus. Feed them whenever possible. If they get caught
 in trash cans, tip them over so that they can get out.

 This abstract is going to continue on, including a few formulas,
 just for the sake of spilling over on to two pages so that we can
 see the author's name in the top right corner:

 \begin{eqnarray*}
 a^2 + b^2 & = & c^2 \\
 E & = & mc^2 \\
 \frac{e}{m} & = & c^2 \\
 a^2 + b^2 & = & \frac{e}{m}
 \end{eqnarray*}

 These equations, by themselves mean nothing. But to the common Gnu,
 they define a whole way of living. While intricate mathematical
 implications certainly do not infiltrate the majority of humans'
 lives, every Gnu, from birth, is imbued with a sense of mathematical
 certainty and guidance. All Gnus, great and small, feel at one with
 mathematics. The cute furry bit is just a scam for their
 calculating minds.

 lakes, and other earthly-things. We should not forget them in our
 daily lives.

 Additionally, we should offer them food for all their hard work. In
 fact, Gnus work so hard that they sleep for the colder half of
 the year. As such, they tend to grow a little rotund. Humans
 should not fault them for this, as it is necessary for their
 survival. Indeed, many humans grow rotund on their on accord!
\end{preface}

\begin{acknowledge}
 I would like to acknowledge all the loving Gnus at Notre Dame.
 Particularly the one that comes to the window in the Hayes Healy
 building. He (she?) has given me much inspiration, love, and dirt.
 I would also like to thank my advisor, Dr.\ Gary Greenfield, with
 whom this work would not have been possible.

 Finally, I would like to thank the U.S.\ Government, Department of
 Gnus, for their generous grant, number GNU3042920920.3, which
 allowed me to pursue my work.
\end{acknowledge}

\chapter{FEATURES OF FORMATTING IN THIS EXAMPLE FILE}

This \verb+chapter+ has been added to the original sample file to highlight the
various features with the formatting that conforms to the Graduate school
guidelines --- whether obtained due to the use of \nddiss\/ class file or just
plain good practice.
\begin{itemize}
\item An important thing you might notice is that the title of this chapter
is not in all CAPS. This is a feature since using \verb+\MakeTextUpperCase{}+
is not helpful
when you have a math formula or something that just doesnt go CAPS (for eg.
elemental symbols).
\item If you're looking at a pdf document, the pdf bookmarks (left column) link
to all major textual sections including abstract, toc, lof, lot and
bibliography.
\item In the {\em dedication}, the title name has been modified. So, you know
how to and that it can be done.
\item The entries in the {\em List of figures} and {\em List of Tables} are
single-spaced themselves but are double-spaced from the other.
\item The table captions are not in all CAPS as well for the reason mentioned
above.
\item Appropriate space is left between the \verb+Table xx+ and its
corresponding caption (which is double-spaced itself) as in table \ref{tbl:bogus1}.
\item Tables look much better without the vertical lines (good practice).
\item There is double-spacing between the table entries but single-spacing
within the entry.
\item The chapter (see Chapter \ref{chap:golfing}) or section titles are
double-spaced as mentioned in the guidelines.
\item There is a \verb+subsubsection+ present (eg. section \ref{sec:data}) and
is properly formatted in the TOC.
\item Table \ref{tbl:defs} is an example of the use of \textsf{landscape}
environment in which a normal table is formatted in a {\em landscape} mode.
\item The \textsf{longtable} environment is used in Tables \ref{tbl:votes} and
\ref{tbl:rotated-rankings}, in normal and \verb+landscape+ mode, respectively. The
table captions are formatted properly in both cases.
\item In the table \ref{tbl:votes}, the \verb+footnote+ in the table header
does not appear at all. This is not an error of the \nddiss\/ class but of the
\textsf{longtable} package.
\item An example of citing a website is shown in the bibliography (see
\citep{gairley2000}) which is formatted using the
\verb+nddiss2e.bst+
citation style file.
\item A bit of information on the \nddiss\/ class file and the typesetting program
used is included in a box on the last page of the thesis.
\end{itemize}
